Here's a good video to help you run some tests:

I'd be testing the stator as well, if this helps, or there is another Rick's video on that too.

    http://www.2fiftycc.com/index.php?threads/howto-testing-a-motorcycle-stator.2052/

The reg/rec converts the AC voltage generated by the stator to a stable DC voltage to charge the bike. Essentially either could be your problem, especially if re-wiring the reg/rec made no difference. In my experience I've seen stators as a more common failure but others may have seen differently.

Hey thanks yeah, i will be testing the r/r and stator out as soon as i have time, i don't have any lighting where my bike is parked up so I can only work on it with daylight, but i have been working everyday recently and by the time I come home its to dark to see what I'm doing.
I have a feeling its both the r/r and the stator, but we shall see.
I might end up taking her into a shop if its the alternator or stator, because I don't have the time to fix that ****.

thanks, you guys are always very helpful!

good news i've tested the alternator and all seems to be running as it should and the new r/r should be arriving in the next couple of days.
Can't wait to be back on my bike, especially with the weather we are having!
I hate driving the car :(
check out my current r/r I'm pretty sure its not suppose to be popping out underneath like this and have a crack. Photo on 11-09-14 at 2.01 pm #3.jpg Photo on 11-09-14 at 2.02 pm.jpg

my new r/r arrived today, after waiting 3 weeks. I've put it on the bike and its all working perfectly now so it was definitely the r/r and wiring.
thank you guys heaps for the help in sorting this out.

this is by far the most helpful website i have come across.

    cheers!

My reg/rec went a few weeks ago. I wasn't running the KRAS system and the coils started to go too, They overheat easy in hot weather.
Easy fix though, I got mine on ebay for 25 bucks.
