Quite often around corners I hear a weird scraping sound if I am leaning it over too far.

Less common, around a corner going quite fast, the bike was leant over + hit a bump and ended up gouging a small chunk of metal off of the exhaust pipe.

Is there anything you can do to stop the ZXR250's from bottoming out? It is a bit scary haha.

Lean over less?? Sounds like you're one bad bump away from going for a slide across the tarmac

The suspension originally would have been for a lightweight Japanese rider.
If you really want to sort it out you will need to fit suitable springs front and rear and adjust the damping to suit. There are lots of guides available online. Like this one http://www.sportrider.com/suspension-setup-guide RaceTech also have a book called the Suspension Bible which is very good.
Good suspension and tyres will transform your bike and make it both safer and a lot more fun to ride.
    cheers
